For me, Harper's bonus value is that he is one of the most marketable player is in MLB which will propel the Padres in the national spotlight and should be their best "face of the franchise" (until Tatis delivers).

Padres sign BOTH Harper and Moustakas working with Boras to work two creative cash flows fitting them both into the payroll structure. Boras has been creative in cash flows with players before. Boras wins getting both signed at acceptable money in a structure that he seems to believe in and secondarily benefits his other clients who would benefit from a winning organization. Padres win with adding two high profile talents for RF and 3B ... improves the on the field team ... improves the team image.
Padres then they are free to move the current "excess" and not necessarily try to get the maximum return and focus more on the best targeted return.

First, Boras is Harper's agent ... is the agent for Hosmer (worked well with the Padres last winter) and Hedges. Apparently he is also the agent for a number of Padres' farmhands including Mackenzie Gore. He also coined the "hot talent lava" quote on the Padres' prospects selling the Padres future as golden.
Harper, it is reported, is deep diving into the future of the clubs he is considering and performing in the future on a winner during his contract is a consideration (note: Machado has on the other hand said he will go where the money is).
Harper's wife (and trust me this is a factor) loves SD.
So, maybe in a "close" competition dollar-wise these other factors are in play.
